    1. EOF will bring up a prompt to place a phrase at each beat that has a Rocksmith section but no phrase. Make sure that the "Rocksmith phrase marker" checkbox is still checked when the prompt comes up, and enter a name for the phrase and click OK. Repeat for each new event EOF asks to add.
     
    2. This is mostly a harmless warning as EOF is just telling you it's adding fret hand positions itself. You can add some manually or more permanently generate them by using "Track>Rocksmith>Fret hand positions>Generate all diffs" on each track that has notes in it before saving the project. If you make changes to the chart after adding fret hand positions, you may need to edit or re-generate them, but EOF will usually warn if it thinks there are problems.
     
    3. You can manually place a Rocksmith phrase named "COUNT" (leave out the quotation marks) somewhere in the chart. EOF's preferred beat at which to put the phrase when it is missing (the first one) already has a Rocksmith phrase, so it can't have another one. Alternatively, you can remove the phrase on the first beat by selecting it (left clicking the --> arrow), using Beat>Events, selecting the phrase in the list that comes up (it should have a P in parentheses to denote it as a phrase) and click the Delete button.
     
    Error 6 when trying to add leading silence is a generic error condition where the resulting audio couldn't be loaded. If you're using the "stream copy" option, try using the re-encode option instead. Otherwise if you send me the EOF log in its program folder (after adding silence has failed) I can see if it reveals anything.

    Yep, you'll need to convert it to Guitar Pro format (TuxGuitar is free). It should more or less be a lossless save, I doubt the PowerTab format is as complex as the Guitar Pro format.

    EOF and the toolkit are grappling with the new ability for any chord to be displayed as low density, even chords in the middle of a handshape phrase. I'd suggest spot checking some of the repeated chords in the XML file to see if the highDensity value for them is 1 like expected. If not, let me know as that could be an EOF issue. Otherwise as firekorn says, certain things such as dislike chord fingerings or manually defined names would cause two otherwise identical, adjacent chords to display as two chord boxes.

    You can disable the note auto-adjust logic in File>Preferences. Or if the preference is enabled, you can hold SHIFT while clicking, dragging and releasing a beat marker and it will skip adjusting the notes from that beat move. That said, no Guitar Pro import should be trusted as being in sync unless you have synced beat markers as well. Go PlayAlong is an exception because that type of project already defines sync for the measures/beats.

    Using a recent hotfix, the setting to use accurate time signatures will be on by default for new projects.

    Usually this is because the chart audio EOF has doesn't reflect the audio you're using with the Rocksmith toolkit. This mostly happens when somebody adds leading silence, but uses old audio files instead of the new WAV file EOF creates during the next save (unless this has been disabled in user preferences).

    Make sure to apply the latest hotfix, it's a couple of files that replace older versions in the RC10 version.  If you see the waveform graph, that means EOF is able to see the audio and it isn't just silence.  You may want to check what your default audio device is set to be, that's probably what EOF is outputting to.  If you plug in USB headphones/speakers or something, EOF might not output to them until you close it, set them as your default speaker in the OS and then open EOF again.

    The short explanation is there's no simple way to do this in a cross-platform Allegro.  I don't have tens of hours to devote to it.  Honestly, lyrics are very much an afterthought in Rocksmith 2014 so not much is missed by EOF not having as much effort given to vocal authoring as the real guitar authoring.  The lyric import feature is extremely capable though, so your best bet is to use a lyric editing program.

    At 45739ms you have a chord, and then one millisecond later you have a single note and the beginning of an arpeggio phrase.  This would probably just be considered an authoring error, but EOF isn't handling it gracefully.  If you fix that part of the chart (remove the arpeggio, remove the single note, change the note on the A string of the chord to not be ghosted and mark the arpeggio to begin with the chord), it will resolve the problem.
     
    Edit:  I've added handling for that, but you'll still probably be best off re-authoring that little bit of the chart as directed above.

    If the first beat marker (-->) is positioned at 3 seconds, you can just click and drag it to the extreme left edge of the program window or open Song>Properties, set the delay value to 0 and answer yes when prompted whether to adjust notes to the new offset.
     
    If the first beat marker is positioned at 0 seconds, you can use "Beat>Push offset up" several times until the first beat marker is positioned at or after 3 seconds. Then go into Song>Properties and subtract 3000 from the delay value and answer yes when prompted whether to adjust notes to the new offset.
     
    The end result should be that the entire chart is shifted 3 seconds earlier, leaving all timing changes, notes, etc. intact.

    EOF doesn't have a way to do this automatically, but what is the purpose of doing this? If you just wanted to test sync, it's much easier to enable the metronome sound cue and play back the chart, ensuring a tick occurs at each beat position. If you wanted a quick way to add these notes, you could place a couple, select them, copy them to the clipboard, then use the Pg Dn to seek to the beginning of the next measure that should have a note and use paste. The more notes you copy to the clipboard before pasting, the faster you can populate the chart with a note every 8 measures. The pasted notes will only be placed the same number of beats apart though, it won't take time changes into account.

    I've fixed the logic that applies crazy status after GP import. It's not always obvious when a problem creeps into a program, this one was introduced in the Oct 2 hotfix. Let me know if you confirm the presence of any other bugs.

    Especially in EOF window sizes larger than 648x480, the note head (the circle) can hide the note tail. With a small grid snap like 1/24 this could certainly happen when the chart is zoomed out all the way. Like @@albatross213 mentioned, you can try selecting notes that aren't supposed to be sustained and use [ or scroll down on the mouse scroll wheel to see if the chart is marked as modified (indicating at least one note's length was shortened), or you can click on a note and the information panel will indicate what the selected note's length is.
     
    As far as how to automatically select short notes, there is a function in Edit>Selection to select notes in the active track difficulty that are shorter than a particular length (in milliseconds), but it may be safest to just use SHIFT+click to select ranges of notes manually. That way you can be sure that notes that should remain sustained are not shortened.
     
    There is an option in File>Preferences to make all newly-added notes (regardless of what grid snap is in effect) have the minimum length of 1ms as a default, and making longer notes requires explicitly adding sustain by using ] or the scroll wheel.

    The "stream copy" leading silence feature uses a third party tool called OggCat. It doesn't always work, depending on the chart audio. Please try again with the re-encode option and if that still doesn't work, send me the audio file to test with.

    You could try lowering the "songLength" value (which is defined in seconds) in the XML files after EOF writes those files and before they're used in the toolkit. Otherwise you may need to edit the audio files themselves. If you edit guitar.ogg (such as by using Audacity to delete some of the audio from the end of the file) and delete the WAV file EOF created, EOF will recreate the WAV file automatically the next time you save your project.

    You can author any guitar/bass arrangement with the four compatible tracks in EOF:
    PART REAL_BASS
    PART REAL_GUITAR
    PART REAL_BASS_22
    PART REAL_GUITAR_22
     
    If you author a bass arrangement in a guitar track or a guitar arrangement in a bass track, you'll want to go to "Track>Rocksmith>Arrangement type" and set the type accordingly. This change also affects what the default tuning is for the track (guitar is EADGBe and bass is BEADGC). You can also change the number of strings and frets the arrangement uses with "Track>Pro guitar>Set number of frets/strings". By default, the guitar tracks use 6 strings and the bass tracks use 4.
     
    If you're not creating CDLC for the older version of Rocksmith, it's best to disable the "Save separate Rocksmith 1 files" option in File>Preferences. This prevents using the wrong XML file on accident.

    After looking into it for a while, the problem seems to be some invalid tie notes. For example, the first note in the track is authored as a tie note, but there is no note that exists before it so EOF skips it as expected. However the note is also altered by a grace note and that wasn't a problem EOF was programmed to handle. It will now also skip importing the on-beat grace note when the tie note it's attached to isn't considered valid.

    You need to change to one of the compatible tracks (they have "REAL" in the name). You can use Song>Track to change the active track or there are keyboard controls like CTRL+Tab and CTRL+SHIFT+Tab.

    GP6 may not let you pick a different type in the save function, but it is supposed to have an export menu function to let you save in GP5 format.

    The best method is to sync beat markers before trying to adjust individual notes. If the tab is still so wrong that you have to delete entire beats or measures, you can click on a beat marker (-->) and use Beat>Delete. This will affect surrounding beats by causing causing them to fill in the space that the deleted beats occupied.

    The issue isn't the content of the lyrics themselves, but you do seem to be using an older version of EOF. EOF used to export the lyrics directly into the project folder, but the lyric import/export logic was written using traditional file routines that don't support accessing file paths that contain extended ASCII (ie. accented characters like é) or Unicode characters so if the project folder has such characters, the export would fail. EOF was changed to temporarily export to the EOF program's folder and then copy the exported lyrics to the project file as a workaround.
