As of today, whenever I try to run Rocksmith it says This file has been manipulated and has possibly been corrupted or infected with a virus. Did they update Rocksmith to try to block CDLC? Anyone know what's wrong here?

Not that I have noticed . Did you try Verifying the game integrity ? Maybe need to uninstall and reinstall game. Save all your customs first.

Is this Rocksmith telling you this, or your anti-virus software? It seems highly unlikely that RS would warn you about a virus. Some people have mentioned previously that their anti-virus software will issue false positives with the Rocksmith dll's needed in order to play customs. If this is happening to you you'll need to tell your anti-virus software to ignore the files (and replace them back into the RS folder if they've been moved).
