EDIT: I am ok with a manual solution (editing the files by hand)
Just reinstalled computer and Rocksmith 2014 Remastered (steam).
Entered the BETA code to enable CDLC, created new profile in R2014R, played 1 song. Exited program, opened CGTR version 2.2.3 and tried restoring one of my 221680 folder backups. The JSON was converted ok, but there is an error on the vdf file:

Not sure if this has anything to do with it, but I just tried updating CGT and got the following error:
