I did a song that calls for tuning 1/4 step sharp from E standard.  It seems EoF and Rocksmith Toolkit will only tune in 1/2 step increments.  Anybody know a way around this?

Try keeping it in E standard but change the tuning pitch in the toolkit to 452.9
