I downloaded the lates RST from the site (RocksmithCustomSongToolkit-v2.6.0.0-4174fc7b3141_PC.zip) and I got a warning that rstoolkitupdater.exe had a trojan in it. Is it a false positive?

it use logic to replace it's binaries and dl things from internet,  so AV treat it like evil trojan program, but we do nothing more than just update for the tools, since we're opensource you can really trust what you see.

In short it's fasle-positive.
