A quick question, has anybody had problems with the CDLC in the Riff Repeater ? Like speeding up when it shouldn't and constantly missing a note no matter what I do.

Riff repeater will normally up the speed in a section if you hit all the notes properly. As far as missing notes is this on official songs or cdlc? Either way you may want to go to the tuner and doubled check your tuning and also when at the tuning page calibrate it as well. How old is your guitar? The intonation could be off as well. All these things considered, I would start with the tuning and calibration in Rocksmith 1st.
